Whats up with my brakes?

Hey guys, awesome forum I look forward to being a part of it.
Anyhow.. Im having a problem with my back brakes.

So today I decided to change my back brake pads, everything seemed to go fine, although I did strip one of the allen screws (not the one that holds the pad but the one that bolts the caliper in, the bottom ones) I found bolts that had the same thread pitch and they fit and the caliper seemed to mount fine.. Although after replacing the pads I rode the bike to test them and although it does have stopping power, it does not actually lock the back rotor like it used to (like to come to a skid,) I also noticed that not even 5 minutes into riding the back rotor gets very hot. I don't know if its normal or not.. I'm not sure if I did something wrong or if all of what I'm saying is normal, but I don't believe it is because I rode again for five minutes and used the front brakes on and off and when I stopped, the front rotor wasn't even hot.. I'm starting to get aggravated because I thought this was going to be a 10 minute job and now i'm 2 days into it.. lol
Any help appreciated I can provide pics if necessary, thanks for your replies in advance.

also I rode again a few minutes ago for about 10 mins and did not use the back brakes, I checked the rotor and it was warm but not super hot like it was last time..

Are they OEM or aftermarket pads? How does the wheel spin while on a rear stand? How old is the bike?

Its an 09 ninja 250r, I actually fixed it but thanks for your post. I took the whole thing back apart, cleaned the pistons extremely well, cleaned the rotors with sand paper and scuffed the pads, put it all back together and it worked like a charm. don't know what caused the problem but im just glad its fixed.
