Engine work at 10,000 miles

Hey All,

I have a 2004 Ninja 250 that has been sitting for over two years. I am about to Cafe´it with a Blue Collar Bobber kit. I have it apart and currently changing the oil, replacing the air filter with a K&N, replacing all fuel lines, bleeding the brakes, replacing clutch fluid, cleaning the carbs, rebuilding the forks, replacing the chain, replacing back sprocket (keeping it a 45T), replacing the front sprocket with a 16T and cleaning the crap out of the bike. It has a little over 10,000 mile on it. Any suggestions on what I should do with the engine, if anything? Is there maintenance that needs or should be done? Thanks in advance!
