Rear Caliper Won't go back on rotor

My rear brakes were worn out so I decide to replace them (myself, for the first time). The caliper goes back on the rotor just fine, but the screw holes on the caliper don't align with the screw holes on the bikes axle anymore. What is going on ?

bike is a ninja 250r 2008

Caliper would bolt up

Without a picture, one can only guess. But I wonder if you removed your rear tire and the caliper bracket dropped out of its swing-arm slot. But if you only removed the two bolts holding on the caliper, loosen your rear axle to free up the caliper bracket and try again. Once you caliper is on, tighten everything back up.
